Choose methods through a market and operations matrix
Start with where the business is established, where customers live, which currencies are charged, and what the store sells. Shopify's payments overview advises merchants to consider gateway availability by business and customer country, supported currencies, and product rules.
Then compare checkout experience, processing and transaction fees, payout timing, reserve exposure, refund behavior, disputes, fraud tools, recurring-payment support, local-currency support, reporting, and support ownership. A method can increase customer choice while creating manual reconciliation or an external redirect that weakens the experience.
Prioritize methods with observed customer demand. Support tickets, failed-payment events, market research, current customer geography, and payment reports are better inputs than a generic list of popular wallets.

Use Shopify Payments as the integrated baseline where eligible
Shopify Payments integrates payment settings, orders, fraud information, disputes, and payouts in Shopify. Availability, prohibited products, verification, methods, fees, and payout timing vary by business country. Confirm current terms before launch rather than assuming eligibility from the customer's market.
Shopify states that third-party transaction fees can apply to orders processed through third-party and alternate gateways, with exceptions and plan or location nuances. Compare the total economics rather than card processing alone. External providers may also route customers away from the Shopify-hosted payment path.
Choose automatic or manual capture deliberately. Shopify's authorization and capture guide says automatic capture is the default and common choice, while manual capture can support inventory, custom-order, accounting, or fraud-review needs. Manual capture creates an expiry deadline and extra operational work.
Enable Shop Pay when its customer path fits the store
Shop Pay stores an opted-in customer's email, payment method, and shipping and billing information for faster checkout across eligible Shopify stores. It is included with Shopify Payments and processed at Shopify Payments rates according to Shopify's Shop Pay documentation.
Test Shop Pay as its own path. Customers can verify through a passkey or code, and supported payment options can vary by market. Shopify documents market-level restrictions, including differences between Shop Pay and the standard checkout. If a market loses a critical local method inside Shop Pay, compare the complete customer paths before deciding.
Do not assume every customer sees Shop Pay or the same button. Eligibility, browser, device, history, market, and payment settings influence display. Use finance reports filtered by method and inspect conversion, refunds, disputes, and support by path.
Note
Test Shop Pay with an eligible returning customer and also test the standard checkout as a new customer. They are related but distinct experiences.
Test Apple Pay, Google Pay, and PayPal on eligible devices
Apple Pay and Google Pay can remove manual card and address entry for compatible customers. Apple Pay requires a supporting provider, SSL, an eligible product, and a compatible Apple device and browser. Shopify manages domain verification when supported through its integration.
PayPal can provide a familiar stored-payment path but has its own account, payout, refund, dispute, and customer-support workflow depending on configuration. Verify account ownership and the merchant email before launch. Do not let a default placeholder account receive real orders.
Accelerated product-page buttons can skip the cart and purchase one selected variant. Shopify's accelerated button documentation notes that the displayed branded method depends on customer context and that these buttons can bypass cart-level experiences. Test compatibility with bundles, subscriptions, cart attributes, gifts, upsells, and terms.

Add local payment methods market by market
Local methods can be essential in markets where cards are not the default. Shopify Payments can display eligible methods based on customer location, but merchant country, market, currency, product, and provider determine availability. Do not advertise a method globally because it appears for one test location.
Check whether the method confirms immediately or remains pending, how refunds are issued, whether recurring products are supported, and which currency is charged. A pending method can require different fulfillment holds than an instantly authorized card.
Test with the target market configuration and a real or supported test path. Verify language, total, return URL, order status, confirmation, payout, cancellation, refund, and customer-support ownership.

Use manual and third-party methods with explicit controls
Bank transfer, cash on delivery, and other manual methods can serve customers who cannot or will not pay online. They also create unpaid orders, reservation risk, reconciliation work, and fraud or refusal exposure. State instructions and payment deadlines clearly and do not fulfill until the operating policy permits it.
Shopify supports direct and external third-party card providers. A direct provider keeps completion inside the store checkout, while an external provider sends the customer to a hosted page. Compare customer continuity, currencies, fees, payouts, refunds, disputes, fraud, and support.
Document which system is the financial source of truth. Orders can exist as pending before funds settle. Finance and fulfillment teams need a shared rule for when an order can be released.
Audit payment methods as a conversion and finance portfolio
For each method, track checkout exposure where available, attempts, authorization, paid orders, average order value, refunds, disputes, fraud, fees, payout delay, support contacts, and margin. A method with high conversion can still create expensive disputes or operational work.
Segment by market, device, new versus returning customer, and product type. A wallet that performs well on mobile may have little desktop exposure. A local method can matter greatly in one country and add no value elsewhere.
Retire a method through a controlled process. Check subscriptions, pending payments, refunds, disputes, customer communication, and existing references before deactivation. Then run the checkout QA checklist.
